+1, good job, glad someone did this...hopefully someone comes back with some ideas. I have an 06 GT (manual) and Active Theft and i'm pretty sure my dealership will activate this option for me, however, that doesn't mean it will work.
People with the global window's can also unlock both door's with the KEY in the lock. People with the mid 05's and newer cant unlock the passinger side door using the key in the door only. yes you can use the fob, but still it states in the owners book, how to lock and unlock the car with out using the key fob.
Alright, here's a tricky one: I have an early '05 with Global Windows installed and not working, BUT I am in Holland, so the local Ford dealers don't know much about Mustangs. Is there any way (software+cable) I could enable it on my own?
If they know anything about their own computers, just read the very first post in this thread. It tells you what menu selections to choose once the dealer plugs into the ECM.
And, BTW, the answer is no. Any Mustang built after April 2005 (approximately) can't have their Global Windows reactivated unless you swap the ECM with one of the originals from the first half of the '05 MY. If anyone "claims" theirs has been done, I'll believe it when I see it.

OLD post, new to me. I came out in the rain, to find the windows down. Rolled em up, no idea what happened.
Next morning go out to find em down again, a little wet inside, but at least under the carport this time.
Roll em up, and remove the key, shut the door and down they go. 3 times this happened, finally rolled em up, disconnected the battery and started reading the forums and post. I figured i was going to the dealer and having the global turned off.
After much reading and thinking i decided to try making the global work by turning the key in the door lock, to raise the windows. Well it has worked. no more window drop, Global still works using the key FOB.
(05 Gt built 12/04 Started having problems after a heavy rain).I hope this helps anyone else, wonder if Ford checked this when deciding to disconnect all those that paid for the feature.

I love this feature on my 2005 built 11/04. My 08 shelby doesn't work and wish I could get it working but after reading here I don't think its possible. FYI ...I have never found my windows down in 5 years and 68,000 miles. Still have the original battery too. I must have gotten a good one I guess.

I hope Ford never has a problem with the windshield wipers. They will just disconnect them!
