A 2012 would be interesting to datalog as well to compare numbers. I flashed my car back to a 2012 PCM yesterday and struggled to get it back to a 2013 last night - my IDS/VCM is very finicky ... so not gonna do that again .. so I can't datalog the 2012 myself.

I said it before though, I admire the work you guys are putting into this project. When something goes wrong inside the vehicle such as lighting, hvac, stereo, etc, will warranty claims be denied due to all this reprogramming and parts swapping? I'm thinking that you guys are on your own if anything goes wrong with your car from now on. Just pointing out something to think about.

Jim .. your IDS seems less finicky than mine ... maybe if you feel up to it .. you can convert back to 2012 and datalog those fuel trims we were looking at last night to see what a stock 2012 looks like

At work and cant type much but if u have an intake i would expect to see fuel trims all over the place..only way to tell if the flashing of pcm is the culprit is to eliminate the variables and have both cars with stock intake...with an aftermarkey intake uve change the geometry of the maf housing

There has to be something seriously outta whack to stray STFT's. In closed loop the Oxygen sensors are what matters. But there are two tables that are considered in closed loop. The time we are seeing issues is when we are in cold.
However you could have a super super crappy intake that has leaks, that would stray the STFT.

Which should be compensated for in the MAF transfer function.

The MAF transfer fucntion is not self adjusting. I thought hines sig says he has a JLT CAI? Alot of people have stft's out of whack with an intake they just never know it.
You should always have a tune with an adjusted maf transfer function if you want to your tune to be perfect when using an aftermarket CAI. When you are in closed loop you want the maf transfer function to be perfect so your oxygen sensors aren't making huge adjustments.
You should be able to get your stft's less than 5% +,- and less than 3% if you are really dialed in.
The intake is everything when using a mass airflow for the primary sensor for fueling requirements. Any change will have an effect. That was always the nice thing about speed density or MAP based tuning for fuel, the intake used doesn't really make a difference but some will argue it's not as accurate.

Speed density... brings back horrible memories, but much simpler times.

FYI .. I have access to a 2014 GT - DR3A-ND PCM.
For my initial datalog I couldn't let the car cool off for very long ... so it was ay 147F when I checked short Term Fueling. I also cleared KAM first. Before I cleared KAM the Long Term fueling was at 10% and 6% .... I datalogged for a few minutes and Short Term Fuel was at roughly 11% and 7%. This is an Enterprise Rental - completely stock of course.
I am letting car cool of for a couple of hours and will datalog again.
Jim ... I can see why you are getting a Wrench when you shift gears. This car is an automatic and I believe the PCM is expecting the Computer should be shifting the transmission .. not the driver. So I assume when the PCM sees the gears shift manualy and the PCM didn't do it .. it is throwing a error code.

Don't the 2013 have that select shift option on the Automatic Transmission? I would think the missing select shift is causing the wrench, as you shift through the lever and you are not using the + and - button to change gears. I did not look into this, but perhaps upgrading the shifter plus eventually cabling the +/- up could solve that issue.

You guys are both correct.
We did some more data-logging last night. When we put the shifter into 1or2 it the PCM shows it in Drive. However, the transmission is in another mode.
