That does NOT sound good at all.
I know its hard to tell in a vid like that, but to me it sounds more like something in the valvetrain than the bottom end.

I got nothing from that video. I know you're worried, take it to a dealer and have them listen to it cold. We all ***** about the turds at dealers, but they've listened to many more 5 liters than we have. That's what I'd do before I screwed around with a tune........just sayin'.
Nothing like this for me, I know it is hard but don't let it stress you for now. Give it a few miles and see, yes I know for the most part problems just don't disappear, then take it in to the dealer. I know saying it is under warranty does not help and not what I would want to hear in your shoes but it is.
I was actually glad to see mine was tested at the factory, some people hate that and I was not pleased with a truck that arrived with 370 miles on it but the moment I saw that it put my mind at ease. Think about how much that program would cost if you could request it.

Possibly Piston Slap
From your explanation, it sounds like piston slap, which are the pistons rocking within the cylinder bore. Piston slap, when it's not too excessive, can be heard when an engine is still somewhat cold and under a slight load, and disappears once the engine heats up and the pistons expand to fit tighter. I had a 2001 Mustang Bullitt with excessive piston slap, and the sound does resemble a rod knock. In my car's case, the noise eventually could be heard even after the engine had warmed up. Ford bought the car back from me after owning it about 18 months. I was told, and I also read, that a certain amount of piston slap is normal.

I agree, that is classic piston slap. To a certain degree that is normal like it was explained before, during engine warm up - metal expansion. I would definately hold off on the tune and just drive it. If it gets worse and more easily duplicatable, then Ford will have no choice but replace the engine for you. This is very common on the GM LS engines from the 6.0-6.2 liters i.e. Corvettes, Camaro, Denali's, Escalades. On those engines it is just normal and really never gets worse, just annoying sometimes.
