I couldn't imagine going from a Shaker 1000 to the base Shaker system in the 2013.
I traded my 2006 with a Shaker 500 and I am also EXTREMELY disappointed in the base Shaker system in the 2013.
I'll be adding a subwoofer in the trunk and possibly replace the two rear deck speakers and see where things stand from there.

My opinion is based upon... In my 95 SHO I have four 6.5" infinity kappa 3 ways and a 12" infinity beta 4th order bandpass box sub, run with 50x4 and a 400x1 infinity amps, respectively. Sounds pretty decent IMHO.

I traded my 2010 Acura TL with ELS surround sound for the mustang. The ELS system is simply amazing. Not much bass, but overall the sound quality is crystal clear and just sounded awesome. Even better a friend has a C300 mercedes with the harmon/kardon system and it rocks too.

Upon first listening to the shaker system, my first impression is that it is a piece of shiot. After listening for a while though I've determined that it's still crap. lol. Well not exactly. It does put out a lot of bass, and with the right song selection, sounds pretty decent at times. The highs are really muted though, even with the treble all the way up. It really is a poor audio system compared to what is available in other cars, especially in a vehicle costing around $40k. But I knew this when I bought the car. I didn't buy it for the stereo.

I do plan to at least upgrade the front upper speakers.

I just got my first mustang and it is a 2013 V6 Premium with the shaker system. It isn't the premium system but I am thinking about putting two kicker 12" comp. subs in the truck and I was wondering how hard it would be to install them.

At that point it's like feeding any car with subs. Wire up the car in prep. Wire up the amp, use a line out converter off the back speakers to the amp, and wire the amp to the subs. It took me about a lazy hour and a half to wore my ex's 06, back when it was new.

I've got the shaker pro system and I recently just upgraded the front door speakers and it's a lot better. I personally have the fade tuned for a front bias (because that's how you listen to music )

As far as the original question goes the difference between the 13's and 11's and 12's is that the 13's have a component speaker set up in the front and requires a special adapter to use 5X7's or 6X8's. If i'm not mistaken, the way the speakers are installed up front are a ford specific design and there are no universal mounting options for the 13's.

Anyway, hope this helped some.

What's really cool about them is that you can rotate the tweeter to create a better sound image. They sound very nice.

My wife just commented yesterday that the premium audio system in my Ford Expedition sounds better than the Shaker Pro system in my 2013 Shelby GT500!

I noticed when I first got the car 6 weeks ago that there was weak treble and even with it turned up all the way, the definition is just not there so that affects the spatial effect of stereo as bass is much more omnidirectional. It's a pity they didn't provide a graphic equalizer that would allow some compensation but the bottom line is -- it needs extra tweeters.

I'm all ears (pardon the pun!) for suggestions on how to improve this without spending a fortune and without drilling holes in the door cards or anywhere else for that matter. Sounds to me that the two big speakers in the doors are the source of the problem.

As a follow up, I found that shifting the spatial setting to move the center point back to the rear a little made all the difference in the bass and it let the big sub in the trunk do its stuff. The muddy problem in the front is down to the crappy smaller mid/tweeters in the door panels. A local car audio specialist is going to replace them with Pioneers this weekend and I will report back. This might be all that needs to be done.
