The amps on the 1000 system are enclosed with the subs in the trunk. It's all one unit. There are also amps in the driver side kick panel for the other speakers in the car (doors, door subs, rear deck speakers).

Almost 100% correct. Except that the amps only power the 8" woofers in the doors, the highs (front and rear) run off internal power from the head unit.

also how do i remove the door panels to check and make sure its all hooked up and/or still there?..messed up a few door panels before on other vehicles and would also like a few tricks on how to remove

If you have teh Shaker 1000, the subwoofers are quite obviously in a large enclosure on the right side of the trunk. The 500 has subwoofers in the doors, mounted low in the panel where the huge grill sticks out. The door woofers are in both systems. Both also include 6x8" cheap junk in the rear deck (disable these and pretend they never existed) and some enclosed 4.5" separates in a 6x8" mount high in the doors.

From what I have heard, the Shaker 1000 subs aren't anything to write home about. I've never listened to one in person, but people that have them told me (in person, not over the Internet) that they're not going to give you that earthshattering bass where people can feel them a block away. I wonder if you can replace them with a drop-in system?
