Mod for mod your right, out of the box though, the termi has a lower entry price since it already has a blower and a very stout rotating assembly and thats a plus but if your doing a price is no object maximum effort build the 5.0 will come out on top.
I think for drag racing the termi is a great first choice. Its roughly the same weight and power is easy to add but on a road course its older chassis and nose heavy bias work against it and your in the opposite boat since the S-197 doesn't require as much modification to extract better handling.
"bu... but... but the terminator has an IRS!"; To which I say is it better to have a bad IRS or a great SRA? People can rag on the S-197's SRA all they want but it contributes a fair amount to the current Mustang's handling unlike the previous generation SRA which more or less kept the rear end in place and the gas tank off the ground.

Both nice cars for sure but theres no denying the overall niceness of the '11 & '12. The interiors are far nicer, more quiet, way more refined and have the modern electronics. Underhood the Terminator offers slightly less power but more possible power due to its "built" nature. I believe a stock block/rotating term assembly will handle a lot more boost etc than the stock 5.0. Its a tough call. The 5.0 runs like hell but will almost definitely grenade faster if you lean on them hard.
I guess it really just comes down to personal choice and what you're going to do with the car. If you're going to just race 1/4 mile and keep turning up the boost wick, the terminator is where its at. From an all around performance, drivability and just refinement standpoint, the '11 will take out the terminator all day.

I'm a 2011 guy, but there is no denying that terminator, it's just awesome. But I'd still take my 2011
I've talked to my girlfriend about this same topic to see what she thought and she said she likes my car more then the termi, that's all that matters to me in the end

Proud owner of a RR 2011 GT but I also previously owned a 2003 DSG Terminator. I am getting used to how the 5.0 puts down the power but for now my Terminator was the winner in pure tire melting experience and it only had a K&N filter with SLP Loudmouth catback and Kenny Brown Extreme Matrix brace, but on the roadcourse it was a beast until the heat got to high, thats why when the 11's came out N/A that seemed ideal, no more heat soak to deal with...jmo

I'd take the '03-'04 Cobra all day. It has the reputation for one and it isn't a mainstream production stang + they just look good. they go good down the track stock but a few simple bolt ons and a live axle 8.8 and they launch like complete animals, throw on a torque arm and pan hard and well you figure it out.

My buddy has a mystichrome 04. The interior just doesn't do it for me in those cars, compared to its underhood beauty.
And someone said 15000 (that post was from 2010) for a 03 04??? I still can't find any around here under 20ish
