Probably just need to recalibrate the windows. I cant remember the exact procedure but it's easy to do. You will find the instructions in the owners manual.

well, to put the window back up for now, you'll have to take the door panel off, which consists of unbolting the door, and lifting it up and off, reaching in and pushing the window back up.

That's ridiculous... just do the recalibration prodedure in the manual. It's something like press window down and hold for 2 seconds after window stops moving and then press window up and hold for 2 seconds after window stops moving. (If it isn't that exactly, it's just as easy as what I described.)
Be sure to do it with the door closed.

If the window goes up , but not all the way , then the recalibration should work. However , from his post I'm not sure if the window goes up at all ...

I don't know if I have the same thing, but I was going to take mine to the dealer when I get a chance. I also had my battery die, not completely, but not enough to start the car. Now my drivers window auto-up feature doesn't work. It does the auto down when I open it, but won't go back up. Also, using the switch, I can push down for the auto-down, and the window will roll down on it's own. I cannot do the same to go up. I have to hold it in the middle position to roll it up, it stops if I lift the button into the auto-up position.
I'm going to try re-calibrating today, but I think there's something else wrong. And I had the battery out for an hour the other day testing it and getting a full charge put back on.

Well, I just recalibrated the window and it's working fine again. (Search does wonders sometimes)
I'm still going to have the dealer check out the battery, it's died on me twice now in a month with only limited use when not running the engine. The alternator is charging fine, even at idle, but for some reason it's dying. I also noticed the un-scientific site window on the top of the battery is showing red, not green, even though Checker's battery tester says it's good.
We'll see what the local service center says.

im going to try and start it tonight to see what happens. hopefully the battery will have enough to start it and let it run for awhile. ill search the OM to see where the calibration is. i usually cover it up in the winter and didnt have this trouble last winter.

Once in a while I'll get this weird thing - I'll autodown the window to use my passcard to get out of the garage. Then I press autoup and it goes up about 3/4 of the way and then immediately changes its mind and starts going autodown. I usually catch it and press up again, and it's fine.
