If you look in this pic, directly below the throttle body, there is a sensor screwed into the intake manifold, you can see the brass body of it, that is the new IAT sensor.

Why would Roush put it there? Seems that heat from being that close to the block would throw off the IAT?

It needs to measure the air temps in the intake after the air has passed through the intercooler inside the intake, not much other place to put it. The tip of the sensor hangs down in the intake port just before the head to read the temps of the air just before it enters the engine.
