I OWN A 2010 GT WITH A SHAKER 500 AND I HEAR THE NOISE. I CALLED 2 FORD DEALERS HERE IN SO CA. AND NOT A ONE EVER HEARD OF THIS PROBLEM ?

I believe there is a TSB out on this so those dealers should be able to look it up and fix it under warranty

 

I know this is a old thread, but I wanted to update it for people like myself searching around the net for the cause of the issue. I brought my 2010 GT in today (With shaker system NO Navigation). The service manager called his stereo tech on the phone, and within a minute they ordered a new stereo unit (the thing behind the stereo controls interface) Seems like this problem is well known, and I believe also this will be the fix.
