I had read from other threads that if you have a Shaker 500, you only need to connect one of the 2 RCA's off the Metra harness, split it with a 'Y' adapter (single female - two male), then connect the 2 males of the 'Y' to the subwoofer preout of the headunit.
And if you have a Shaker 1000, plug the 2 RCA's off the Metra directly to the subwoofer preout of the headunit.
I ended up not using the 'Y' and going the Shaker 1000 route and everything works fine in my 500 system.

But hey thanks A LOT for this write up. Helped me out a lot when I did my install. Especially the bypass connection and the regulator thing to eliminate the POP.

Hey Bill, can you be a little more specific on connecting the resistor to eliminate the "Pop" ?
The resistor just have to be in serie between the amp wire and the radio signal ?

The harness I received from Crutchfield came with a built in 5V fixed voltage regulator!
Installed the Pioneer and no pop! It was on a Shaker 500 though.
Looks like they addressed this with the newer harness.
Going to install the same stereo into a Shaker 1000 system this week.
Ill let you know if it works on those as well.

Edit (3/8/10): Another option instead of the voltage regulator is getting a 1.5k resistor and solder it in-line between the remote turn-on wire of the headunit and the (2) blue/white wires of the Metra harness.

Did you need to use a heatsink for the 7805 regulator? How is the 1.5k ohm resistor holding up and does it consistently resolve the popping issue?

Did you install a bypass switch for the DVD/Nav? I know TacoBill installed the TR7, but others have noted that swapping some leads on the harness would do the same thing, and others recommended a $10 3-lead switch from eBay that seems to do the same thing (green parking brake wire, ground, and blue lead for the amp turn on).
I opted to order Fairchild LM7805 regulators from Digi Key because I don't quite trust Radio Shack's sources. A few people commented that they got varied output voltage values from the Radio Shack 7805.

My head unit is a Pioneer X920BT, so I did the wire swap for the bypass.
As far as the 7805, don't worry.. Even if it's a little be less precise is not that critical, the goal is to get the voltage down from 12 volts to 5 volts, so even if it's a 1% tolerance (worst, worst case) it will be at 5.05 volts wich is good enough to eliminate the POP.

What do I do with the Blue Power ANT lead on the Metra harness?
I see there's a single Amp Turn On blue/white lead on the main Metra harness as well, does this get attached anywhere?

I think there is a typo in TacoBill's write up on the LM7805 regulator:
