This doesn't make sense

Ive finished the GT500 conversion to my GT which includes the stock GT500 heat extractor hood. Anyway, I take the car out for a spin and it feels like it's down on power a little, not as snappy. I also notice that while at a steady speed, say 55 mph the car is "pulsing" every 10 to 20 seconds. Maybe a better description is it feels as if the breaks are being lightly applied, nothing dramatic but definitely noticable. I don't see any fluctuations in the tach when this occurs either. Nothing is changed, I'm still using the same CAI and 91 octane tune that I've been using for the past several months.
Could the added flow of air from the new hood have anything to do with this? I know that sounds stupid but I'm at a loss here.
Thanks.

On edit: I posted this on the wrong thread...should've been the GT thread.

It doesn't sound like that hood would be a factor. What all did you have installed? Did you take it somewhere and do you know if they messed with anything else other than the body?

No, nothing other than front and rear facia along with the hood. I did the installation myself so I know nothing else was touched. I've checked everything that was suggested to me by other members here and everything seems fine. I'm going to try and run the gasoline down in the tank and fill up again and see if it changes anything. If not, I'll probably switch back to the stock airbox and tune and see what happens. If there is still no change, I guess my next stop will be at the dealership.

Sorry if this is a dumb question, but have you checked your CAI to make sure each section is on tight and sealed properly? When my CAI was loose (2 occasions), I would experience moments of reduced throttle response as air got sucked in AFTER the MAF sensor, causing my engine to think it was getting less air than it really was.

No, actually I haven't checked the CAI that closely. Right now the car is at the shop getting the new painted parts blended to the car. When I get her back that will be the first thing I check and check it thoroughly. Thanks for the suggestion.
