You can get a 2006 Mustang V6 Premium Coupe w/Pony Package with a 5-speed manual transmission.

You cannot get a 2006 Mustang V6 Premium Convertible w/Pony Package with a 5-speed manual transmission. All Pony convertibles are automatics.

I also noticed that you can't seem to configure a pony package with the ICAP on the FordDirect.com website. I'd think that would be a popular option.
