Misfire and Backfire after header install.

Hey everyone. I have a 2004 mustang v6 that had a header tick, so I installed pacesetter shorty headers. While i was at it, i decided to change out my spark plugs and wires. Started the car on open headers and it ran great. Had to take back out spark plugs 1-3 to adjust the header to meet w the mud pipe and upon complete reinstallation, the car sound like it is misfiring and backfires in the mid pipe/tailpipe every few seconds. I swapped back in the original plugs and wires into all 6 cylinders and the car still seems to be having the same issue... any ideas of what could’ve gone wrong? Something I forgot to reconnect/plug in?thanks. (Running custom divorced flow master 40’s with stock mid pipe, sr performance cold air intake).

checked for crossed spark plug wires. also it might be a plug wire shorting out.Check for any loose ground wires.I've also heard putting the spark plug wires on backwards with the same type of issues, they won't seat properly on the the plugs.
