I ordered mine with the most basic stereo that they come with, recently changed out the front speakers for some Kenwood 5x7 / 6x8's, and more recently I faded more to the front and really started enjoying the new speakers.
Until I faded to the front (about half as much as you can fade), I still wasn't happy with the sound, the rear speakers adding too much muddled sound.
This is now about as much as I'm willing to do, sound-wise.
In previous cars I had 1000+ watt sound systems ... I'm done with that ...

turn off the stereo, roll down the windows....... enjoy the sound

I changed out the front speakers, when I do listen to music, it's a bit better, but I didn't buy a mustang for the sound system in the car, it's the sound system outside that matters to me.

This is my audio setup....
Most the time I have the subs removed, pretty much only put them in for car shows

I have a 32GB USB thumb drive (about 1" long) that I leave plugged in. It has over 250 albums on it from various genres. I did quite a bit of experimentation before my car arrived (went to my dealer and sat in one of their cars to test things) and wrote a multi-page Word document on how to setup a thumb drive to work with Sync. I'd be happy to send it to you if you PM me your email address. I have learned since I got my car that if you get in and turn the key quickly all the way to Start, the system doesn't have time to recognize the presence of a USB device and will come up playing FM radio. If I turn the key to position 1 and pause a second or two, it does recognize the device and comes up playing from the thumb drive. I'm very happy with that setup.

I use my old 30 gig Zune and it works fine after I renamed the Genre's so that Sync would recognize them. I replaced the speakers with Pioneer 6" components up front and 6x8 co axial s in the rear. The Pioneers were reasonably priced and the Shaker 500 sounds like it should have from the factory.

I have the following:
Kenwood DDX419 Double Din Head Unit (w/ rear backup camera add-on, love it)
Dash Kit (http://www.crutchfield.com/p_142FD14...r.html?tp=3486)
Alpine SPX-177R components
(2) 8" McIntosh Subs in doors
1 Infinity Kappa Perfect 10" in the trunk
Zapco Amp on the sub (room for more subs, not needed)
Alpine Amp on the components
Arc/Monitor 1 Amp on the McIntosh subs
Tons of wiring, fuse blocks, etc.
Altogether I think my system ended up running me about $2500-4000, I have kind of lost track at this point, lol. It definitely ended up being bigger than I had originally anticipated, but I will say this for the bass in the Mustang -- the car does a great job of keeping the bass in, you don't need a whole lot. I keep the 8" subs turned way down and use them for midbass, the one Infinity Kappa Perfect sub has about 300W of power going to it, and it will get uncomfortably loud if I turn up the bass on my EQ.
If I had to do it over again, I think the 8" subs are probably overkill with the 10", go with one or the other. I am actually probably going to sell the 8"s and door panels because it's just too much with the 10".

Kinda sad that my desktop PC has a better-sounding stereo than my Mustang ... even the standard Focus stereo sounds better
