Okay so I heard back from the guy that was recommended on Ebay and I am starting to shift ideas. He pretty much said that to use the 2007 auto PCM, he would have to:
A) remove the auto trans $100
B) Bring the manual maps to the PCM $150 (because auto and manual engines require different airflow when accelerating and decelerating due to engine load from the torque converter or lack thereof)
C) Remove PATS $150.

So just to use the 2007 wiring, I would have to shell out $400. not to mention the fact that I would have to convert it to a manual harness.

Here is where I am leaning with that new information:
Commit to full body swap and strip all wiring on the 07 to be replaced with 06. I will be able to use everything from the 06, including the PCM that will not to have the PATS removed since I have the cluster, ignition cylinder, correct engine, and key. When I eventually put the 07 motor back into the vehicle, I will remove the PATS and swap connectors to ensure everything functions properly. This seems to be the simplest solution for the long run. I have purchased both wiring diagrams for 07 and 06 vehicles, as I expect to have some gremlins and hopefully they will give me ALL of the connectors and pinouts for each model year. I can then finish the Excel sheet that I have compiled and give a full breakdown on every wiring change between 06 and 07.. no matter how small.

Scratch that, I cancelled the Ebay wiring diagrams orders.
I may have found the holy grail.

There is a Cheaper Route With Pats Vs Pats Delete as Far as a 2007 Manual PCM. Of Course You Would Need To Question Supplier With Your Particular Situation! It Could Be Price Listed or They May Want Extra As Well!

It's Always a Question of Time Or Money With Cars!

Just An FYI!

ECM with Keys

Nice Manual Find, Looks Like 1982-2013 As Far as Ford Listings!
