How much depth do I have to work with if I replace the stock Shaker 1000 subs?
Also, can I just drop-in replace them or are there amplification issues?

Hmm...I can possibly get a pair of these for $40, used. Wondering if it's worth it.

I replaced the shaker 1000 subs in my car and measured the maximum mounting depth at 5 and 1/4 inches. If you stick with the stock amps you will need to find dual voice coiled speakers. I used new amps with more power and am happy with the upgraded speakers in my shaker 1000 box.
So, yes, it can make a difference, but not very likely. Change the drivers AND the amps, and now we're cooking. That opens up millions of combinations.
