New car old tunes.

I had a 2006 GT with a manual transmission. I now have a 2007 GT with a automatic transmission. I want to put the C&L cold air intake I had on the 06 on the 07. Will the tunes I got on my SCT 2 tuner work with the new car? BTW I got the tuner and CAI from brenspeed.

No, the 07's not only has a new calibration code but a entirely new PCM.

First you'll need to update your X-2 to version 1.14 firmware. Then you can unlock your X-2 as long as you returned your old car to stock. Then you can upload 2 new tunes into the unit. The 07 auto files are so large the X-2 can only hold two at a time, 3 if you count the stock file.
