During/after a long drive? Fuel pump. Check the TSB. I don't know if they're listed here at TMS, but I know they're listed at www.2005stang.com

Well I had a hesitation when i first touched the throttle but not at mid revs. My car would hesitate when I touched the pedal, then jerk and takeoff. I found a lot of build up in the throttle body opening, right around the blades. This may have been causing the blades to hang up partially. I cleaned all the build-up off and now the throttle is great, no hesitation at all. I don't know if this is your problem, but it is worth a look....

If you've got over 15000 miles on the car then clean the throttle body and then go from there if there's still a problem.
Mine was running like crap all through the rpm range. Cleaned the TB and now it's good as new.

I manually shifted my automatic yesterday when I was giving her all she got and from 2nd to 3rd there was a definite hesitation. It surprised me because I did the same thing last week and did not experience any hesitation. I'll check the throttle body though.
