I've never had this issue before, although it did go off once a few months ago. It's funny the problem always happens in almost the exact same spot on the highway on my way to work. I'm just cruising at 70 and it happens.
This time while rolling at 70 I kill the engine and restart and the check engine light is on, I figure...yay I can find out what the problem is now.
I plug in the Diablo tuner and I get these 3 codes:
P1000 - OBD systems readiness test not complete
P2106 - Throttle actuator control system - forced limited power
P2135 - Throttle/Pedal Position Sensor/Switch A/B Voltage Correlation
What gives? Seems like a throttle body problem? I was running on the canned Diablo 93 tune all summer with no issues and now I switch to the 87 tune 5 days ago and I start having these problems.
Should I not clear the codes and switch back to the stock tune and bring it in? I don't think it's the Diablo tune that is doing this although I could be wrong. I do have the K&N Air Charger and TB spacer, is the dealer going to blame the issue on that?

Silly question but did u run all the 93 oct out of your tank before switching to the 87? If your car was running fine with the 93 during the summer, go back to that. Better for your engine with the correct tune and about the same mpg.

This happened again today. This time I had the stock tune in the CPU. I brought it to the Ford dealer across the street and they're going to look at it today.
I felt like trying to hide crack from a cop, searching my car for offending track time slips and Diablo tuner before I brought it in.

Just got the car back. They replaced the throttle position sensor. Everything seems cool. The guy commented that my K&N air charger and TB spacer might set off a CEL every once and a while. I'm just hoping the new sensor fixes it.
On a side note, when I went to pick it up, a Ford GT was getting unloaded off the truck. Every time I take my car in to a dealer a Ford GT is being dropped off (my car was delivered with one on the same truck). Is that a sign of good luck?

You guys have better dealers where you live, Mine will not even replace my alternator based on the
TSB 06-02-09 DTC P0340/P0344/P0345/P0349 - 4.6L 3V AND 5.4L 3V
Some 2005-2006 Mustang GT vehicles, equipped with 4.6L 3V engine, may exhibit a diagnostic trouble code (DTC) P0340 and/or P0344. This may be due to a malfunctioning diode or open phase connection in the generator.
because of Steeda UDP they denied warranty repair. and yea My car is getting the DTC P0340/P0344 CEL codes

I told you about this guy yesterday, he's the one that took my K&N at Pete's right before I went to your house
He's being a pre-madonna about the track. Don't worry the newness of his new car will wear off soon enough and he'll have purple bottles in his trunk.
