If you are talking about the Active Anti-Theft system that is an option on the mustangs, it is pretty good for a factory alarm. It monitors hood, doors, and trunk, and has a tilt sensor to prevent towing. It also has interior motion sensors that can be deactivated by locking the car only with the key in the door and not the electronic key fob (good for leaving the windows down so no blowing leaves set off the alarm). It comes with an upgraded battery and extra horn that is hidden in the trunk.
Along with all of that, it also has the PATS system, which is Passive Anti-Theft. That is the electronic chip in the key, that only allows your specific key to start the vehicle or unlock the doors. Any other key that is simply cut to match will not start the engine, and will set off the alarm if you try it in the doors (I think it will anyway) Without being programmed to your car, it is useless. It makes it very hard to hotwire also. (not saying it can't be done, just makes it more difficult) It is a very effective passive system, as evidenced by the fact that the new Mustangs are very low on the list of stolen vehicles, yet very high on the list of desireable cars.

That said, the difference between a 40R and 96R battery are insignificant enough for me to waste my time at a dealer. Both batteries are puny and intended for small 4-cyl FWD cars like the Mazda3. Had Ford offered the Group 65 battery with the active alarm package, I might make the trek down to the dealership.
I think there were a few threads discussing this topic. Last I recall, Ford is phasing out the "upgraded" battery and replacing it with the same 96R sized battery that has slightly more capacity. Again, we're talking a few A-h of capacity and nothing to write home about.

It will not set off the alarm unless the door is actually opened. Also if you have the active alarm, try rolling down the windows and setting the alarm. After about 30 seconds, reach in through the window to grab something from the seat and the motion sensors will set off the alarm.

My 2007 has 2 horns. I know there is one in the back because I've heard it honk when I hooked up my batter when I was working on my car. I've also accidently set it off and heard the alarm coming from the rear too.

I did the same thing and each time the main vehicle horn in the front was the one making the noise. I never heard it honking from the trunk. My GT was made right before Job 2 models. I also got the smaller Group 96R battery instead of the Group 40R that was supposed to come with the active anti-theft. I know I have the active anti-theft because I can see the motion sensors in the overhead console.

Metroplex: Open your trunk and stick your head inside when you set off the alarm. You will hear it coming from the pass. side of the trunk, just behind where the Shaker 1000 subs would be if you had them. If you peel back the carpet trim stuff, you will see a little silver colored horn back there.
I didn't know it was there either until I accidently set off the alarm opening the trunk once. I was fumbling for my key and could hear the sound coming from inside the trunk. It is not very loud.
