I haven't driven a GT500 yet, but I have driven a Terminator. I have to say for my height the shifter SUCKS. 5th gear is a nightmare to get into comfortably. The interior for the New Edge never really did anything for me. Exterior aesthetics are absolutely gorgeous though. Its subtle but it looks mean as hell.
The GT500 interior wins, mostly because of the dash look and seats. The exterior is also very beautiful and mean looking.
I think these cars were made for completely different reasons. Shelby likes money and the Cobra was the first of its kind and made to dominate - which it did. GT500 wins because I can live without IRS, but I CANNOT live with that interior. Plus, the 5.4 and power upgrade isn't too bad either.

It's odd to read of a shifting issue with the '03 or '04 Cobras, that's a first. As far as I know the '03s had issues with the tick, the front bushings, and nothing else. Early production '04s were limited to the bushings. It is the '07 GT500s and some early production '08s with flywheel defects which in turn wound up damaging transmissions, hence, the shifting issues.

The famous "clunk" on my '04 MC was felt during turns to either side. The bushings were replaced within 3k miles with no recurrent trouble after the replacements.

you are right. the shelby interior can kick *** like there's no tomorrow. but what about this interior?
that's not my interior, but my parents say they will buy it for my next time i get 4.0 gpa, which i have not achieved since 8th grade. i also plan to get a job at a body shop to save up money for mods, body kits, and a nice black and red paint job. i am going to put a red super snake stripe on it. also, i hate ducktail spoilers, which i have, and i gotta buy a new spoiler. im thinking steeda.
