Why would you need a new throat le body unless your modifying performance ? My gt I believe is a .58 & I can get a .62 mm but what for ? & if you change it everything else should be able to be used as is. If it's just acting up get some throttle body cleaner &watch the Ben Speed video on how to lean it & you don't have to remove this intake as video shows him doing it on a bench , I've done mine about 6 times easy

I'm not sure about he CAI but almost surely you're going to have to change the tune if you increase the amount of air that is being pulled into the engine. Otherwise the car is going to run lean and probably throw a code and could potentially even cause damage in the long run.

Yup one thing I figured out before cleaning the throttle body you should really re tune to stock ! I forgot once and it idled way to high. Loading a tung after a few miles is safer & as always read that stately code from the ECM that it still matches your tuner before upload , I only say that cause some dealers re flash it with out telling you , so if you take a car in for service keep it stock.
