NO idea what's wrong with my car (limp mode)

First, I have an 06 gt. New alternator (2yrs), an airaid cai with a bama tune. So for a while now, my car has had rpm surging issues while braking, sometimes leading to a stall. It was occasional, but got worse when the weather got cold. I bought an sr performance 62mm throttle body, and the car ran better than ever for a week or so. I pulled over one night to see if I forgot something at work (did not put the car in park or turn off the engine), and when I tried to drive, it went into limp mode. It's been throwing throttle actuator codes, but I've replaced the throttle body, the throttle position sensor, and the actuator motor, and it still won't leave limp. I thought my tune may have become corrupted somehow, flashed it back to stock, reinstalled stock air filter, and now it won't even stay running. I had it brought to the Ford dealer, and their mechanic is pulling out his hair. He tested for a short, nothing. Tested the ecu, it's responding, all pins are responding. As far as he can see, there's no reason the car shouldn't be running. They're still trying to figure it out, they've only been working on it a few hours. I've seen a lot of posts about pcm problems, but I haven't seen any solution that's worked so far. So I'm reaching out to the ridiculously helpful community to see if any of you guys/gals have an idea as to what the hell is happening. I've had half a dozen mechanic friends of the family look at it, a professional tuner look at it, and now the dealership mechanic, and no one knows what's up. Any help would be appreciated!

Hey OP - Welcome the TMS! Sorry to hear about the issues here this sounds pretty unpleasant! I've re-read this a few times over and I'm wondering when you said that you had replaced the Throttle Body, did you swap back to your stock? Let me know as if this is stemming from the Throttle Body alone we'll have it sent back for a full refund! Let me know if you have any questions and I'm here to help any way I can!
