3.55's were standard on GT's with manual trans in '06. Auto GT's and all V6's came with 3.31's in '06.

Funny, I just fixed this on mine. It's an 07 with almost 18k on it. It started as a rattle around 3k shifts when it was cold. Then last fall it turned into a constant scraping sound while it was running and cold, but would go away after 3-5 min. I used two spacers on the bottom bolts of the trans plate and the noise is now gone. 
Other than that the car has been a blast to own, the 07-09 car are a touch nicer with the options offered.
If you look at history and do your research I really don't think you can go wrong with any 05-09 S197.
On the MPG front, I average about 20mpg. This is with 4.10 gears, C&L intake and a Bama 93R Tune. I do a lot of highway driving in the 70-80mph range.
I know you said you are not looking to mod the car but IMHO an intake and tune for these cars are worth their weight in gold. If you are near by I would be more than happy to let you take mine for a drive to see for yourself. You can compare it to a stock car and see what your missing

I suggest you sell yours and get the 5.0 I need the market to be flooded with high quality low mile 2005-09 Mustangs

I have almost 70k on my '07 GT/CS with no real issues except the alternato went and had to replace the stock tires at 37k, with Good Year Eagle High perf All Seasons as i do drive it in the winter. I would suggest snow tires if you drive it a lot as i only commute 3 miles and not a real issue.
You will love any 05-09 Gt as well as the looks & thumbs up from everyone. Not a single day has gone by that i have not had a posative comment.

I plan on getting winter tires. I've felt it is a must fr my 97 GT that I been daily driving for the last couple years I also put tube sand in the trunk. I'm guessing the traction control will be a great help since my 97 doesn't have it. Do you use tube sand? How mant times have you had to drive it in the snow? I figure it would be a huge improvement from the 97 i just used the past winter

I have an 08 vert auto tranny. Before the upgrades I got 26 MPG hwy and 20+ in town. Since then I have installed a Whipple Supercharger, and mileage dropped to 24 MPG, maybe a heavy foot issue. Soon I will be going to 373 gears. I love the car and have had zero problems. It is not a DD but I have driven it long distance. It was a late 08 so I had the newer plugs, not the two piece plugs.

Thanks for the offer, I may take you up on it. I'm in Taunton, about 30-40min away. Still not sure on modding a daily I had problems with that back in the day with my old 87 GT. Good thing is I still plan on keeping and possibly modding my Cobra some more but it would be nice to compaire a lightly modded GT to a stock example. Thanks again!
Have you thought about going to the Mustangs Unlimited show this weekend? Who knows if the weather will hold out, but if it does I'm thinking of making the drive.

Hang onto it for another year (and take care of it like I know you will) and maybe we can swing a deal. I'd love to get my hands on a HG 08 Bullitt. Why should you "settle" for a Bullitt when you can have a 5.0...j/k you win either way I'd love to have your car!

Some good discussion here, the only thing I would like to add was in reference to high millage vehicles.
I know a local with over 150,000 on his 07 GT. No mods, fully stock. The 4.6 is tried and true and when kept will last a long time. He's had no major issues.

The only thing I have to add in addition to what everyone else has said is this:
Tires are extremely important in winter, but even if the ones you have aren't that great, or just worn down, having extra weight in the trunk really helps. I usually put about 60-100 lbs if I have to drive on fresh snow.
And I find having a manual actually helps in snow, you can carefully control how much you let the clutch slip.
The only other thing I can think of is a TSB for the rattle can axle tube vent. Under hard acceleration, it can leak diff oil out. They have this really weird looking one that you can replace it with, $40 I think.
