Got a spare key fob, now original two dont work
Your problem is probably that your going through the WHOLE PROCESS for each fob, that's what I did when I bought two spare fobs from my FORD dealer and I nearly went insane because I was having the same problem you are having with only one fob working at any time. The secret to success is simple, all you have to do is activate the system as explained by partsbill (i.e.) cycle you key from OFF to RUN position 8 times within 10 seconds, with the eighth turn ending in the RUN position. If the module has successfully entered program mode, it locks and then unlocks all the doors.
Within 20 seconds, press any button on the FIRST RKE transmitter, the doors will lock and then unlock to confirm that the RKE transmitter has been programmed.
Then press any button on the SECOND RKE transmitter, the doors will lock and then unlock to confirm that the RKE transmitter has been programmed.
Then press any button on the THIRD RKE transmitter, the doors will lock and then unlock to confirm that the RKE transmitter has been programmed etc...until ALL fobs are done.
DO NOT CYCLE THE IGNITION KEY BETWEEN OFF AND RUN FOR EACH FOB. Trust me on this, my cats are still scared of me after the cursing I did until I figured it out.

I had bought one from eBay and programmed it fine.
But then noticed one factory one didn't work.
Never bothered to retry or reread to see if I messed something up.
A year later I see this thread and run out to try it again and all 3 work now

I do know that you do not need 2 remotes to program a 3rd as Centurion mentioned.
Although its 2 keys you need to program a 3rd key, maybe thats what you were thinking.
Programming Remote
Sook - I had the exact same problem when I ordered a new remote for my wife's Grand Marquis. I wasn't reprogramming all of the remotes at the same time.It seems as though you are doing everything right, however, I notice one difference between your programming instructions and those I received with my new remote and that is that my instructions say that if I am programming additional remotes (your two originals) that it (pressing a button on those remotes) must be done within 7.5 seconds. You might want to try this and see if it makes a difference.
ronslakie, I press the buttons almost immediately so I don't think timing is an issue. I bought another fob off of ebay for $15 shipped. I am also going to take the two originals to the dealership when i get a chance and play dumb as previously suggested
