Tranny noise when shifting gears. Normal?
I don't recall it happening till recently. Can only hear it with the windows closed and from 1 to 2 and 2-3 otherwise I can't hear it. But it's like a clunk or thud when changing gears.
Normal? Bad?

I don't think it does go away. Sound may lighten but I always hear it. I'm just worried wether its a major issue or not? Want to instal the mgw shifter but don't want to have an issue arise then take it to for and the blame the mod

Mine definitely clunks loudest when cold, lighter when warm, I've had the MGW in since 180 miles. Functional noise of the tranny, this tranny is made to handle 600 lbft of torque, unlike the lawn mower tranny of a Civic. Big gears, big shafts, big synchronizers, equal big noise when shifting, nature of the beast to be sure.

Definitely some clunking noises when putting into gear, particularly cold. It's normal. As another owner told me, shift as little as possible until it's up to operating temperature.
I've been less bothered by that than driveshaft "looseness" when lifting at low rpm and then resuming gas. In traffic, it's a common situation and it's probably my least favorite thing about driving the car. My '12 Focus has none of this looseness, but it's also only 1/3rd as powerful.

I thought I read of another member having a noise issue when shifting took it in for service and they found a broken spring and some loose bolts on the clutch. He ended up getting a new clutch under warranty. You should bring it in.

To set the record straight the person with all the trans issues was a girl, and unfortunately she ended up getting a CTS-V wagon because Ford wouldn't budge on the trans. That being said I think her's was an extreme case. You said that the trans makes noise, do you also feel it bite when it makes the noise or is it just a noise. If it is grinding or catching then take it in again and demand that they check it out, if you know what causes the trans to make the noise then suggest to take a tech for a drive and produce the sound for them.

My shop thought it was the driveshaft but I had the its tech tighten it up because it had a lot of play. Maybe ill take it somewhere else. There's no prob it's just a sound

I too had some low speed clunks when shifting 1-2 or 2-3 moving my car around my driveway, which is at the end of a slight incline. It was hard to duplicate, but it seemed to happen during transitions between gears when the car wasn't under load and had just gone into neutral. It felt like it was right under the middle of the car underneath, where the trans is (duh) but also the big joint in the OEM driveshaft.
After upgrading to a DSS shaft, never had another clunk, so for me anyway, the source was the OEM shaft. This sucks that the factory couldn't get it right and some Boss owners shouldn't be forced to spend 700$ to upgrade their shaft. I always knew I wanted one in my Boss from day 1, and it was in my garage waiting to be installed before my car was delivered.
