I had this problem with my 07 GT and Ford gave me a new hood. Let's see what happens with the 2011 when it goes to the dealer tomorrow.
It's the same dealer I bought both cars from and they have been great and fixed the 07 with no issues.

You guys should check the seam on the underside of your hood. This has been a problem with the aluminum hoods since 2005. I thought Ford would have fixed the problem by now.
It's corrosion. When the aluminum hoods are stamped at the factory sometimes Steel from the mold will get imbedded in the aluminum and cause this issue. This info came from Ford. I've been lucky enough to have 2 Mustangs with this problem.
Noticed my 2011 yellow blaze GT is starting to do it right n the front edge of the hood. Car only has 8300 miles on it. Kinda scared to get it fixed cause of the tri-color paint. Do they have to replace the whole hood?
It is contamination from the steel molds, not corrosion. This results in spots here and there where the paint comes off the hood, simply because steel does not stick to aluminum. And/or the seam sealer wasn't properly removed. Both will cause contamination.
Since aluminum just doesn't want anything to stick to it, and the steel is under the paint, the paint is held together by 'will' alone. The steel falls off, which of course, the paint is riding on. The paint then literally falls off the panel (gravity takes hold, which is why it's on the underside in most cases) Heat and cold cycles from the engine help to exacerbate the issue, much like a sidewalk or pavement has the intentional gaps that shrink in summer, expand in winter. This cycling of the metal's temperature helps increase the paints adhesion problems.
Tada. Looks like corrosion. Isn't. The aluminum alloy the hoods are made from would take hundreds of years to corrode. This is why the lifetime corrosion doesn't apply to the hood. It'll never happen unless *actively made to corrode* using chemicals. Which is easily proven by a decent chemist, so you'll not get anywhere using that angle.
What DOES apply is any factory warranty on the paint... then after that, oh well, that's contaminated aluminum for ya.
Which is why Ford sucks at aluminum... because they won't pony up to properly deal with it. Car's mostly steel, that ONE panel isn't. Not worth the extra expense to deal with it, it's cheaper to repaint. Even Adhesion Promoter won't work if it's sprayed over something that'll let go on the panel.
Anyway. Just wanted to clarify the problem. Way not corrosion. Just contamination.

I had this on my 05 as well. I started a thread about this many years back. I just hope this doesn't happen on my 13 BOSS. Its not just a matter of repainting the hood on the BOSS. You also have the decals to deal with.
