Welcome !
Here is The Ford Shop Manual Pages on The Codes.
Some History On The Car And if it is Stock Etc.??
Has Anything Been Worked on Or Changed Recently Would Be Helpful??
Could Simply Be as Simple as a Loose Vacuum Line Etc.
Over oiled K&N Filter if Equipped.
A Comparison of Bank1 Vs 2 Fuel Trims Can Show if One or Both Banks are Doing a Little or Lot of Adjustment To Narrow Down Search.
Even a Very Small Exhaust Leak Can Cause a Code. Had a Similar Issue With My 02 Harley F-150. I Could Only Hear the Exhaust Leak on a Narrow Road With The Windows Down or Under a Bridge With The Echo Effect. Chased That Issue For a Long Time.
A Good Set of Pics of The Engine Compartment To Access Overall Maintenance/Condition over The Years Would Not Hurt!

P0171 - System Too Lean (Bank 1)
Description: The adaptive fuel strategy continuously monitors the fuel delivery hardware. This DTC sets when the adaptive fuel
tables reach a rich calibrated limit. Refer to Section 1, Powertrain Control Software, Fuel Trim for additional
information.
Possible
Causes: Ethanol content in the fuel
Fuel filter plugged or dirty
Damaged or worn fuel pump
Leaking fuel pump check valve
Leaking or contaminated fuel injectors
Low fuel pressure or running out of fuel
EVAP purge valve is leaking when the canister is clean
Fuel supply line restricted
Fuel rail pressure (FRP) sensor bias
Exhaust leaks in the exhaust manifold gasket or mating gaskets before or near the heated oxygen sensor
(HO2S)
Vacuum hose disconnected on exhaust gas recirculation (EGR) system module (ESM) applications
EGR valve tube or gasket leak
EGR vacuum regulator solenoid leak
Air leaks after the mass airflow (MAF) sensor (if equipped)
Vacuum leaks
Positive crankcase ventilation (PCV) system is leaking or the valve is stuck open
Incorrectly seated engine oil dipstick
Intake air turbulence due to incorrect air filter
Contaminated MAF sensor (if equipped)
Damaged MAF sensor (if equipped)
Diagnostic
Aids:
View the freeze frame data to determine the operating conditions when the DTC was set. Observe the LONGFT1 and
LONGFT2 PIDs. Refer to Section 2, Adaptive Fuel Diagnostic Trouble Code (DTC) Diagnostic Techniques, for
additional information and the appropriate pinpoint test for specific concern identification.
Application Key On Engine Off Key On Engine Running Continuous Memory
All GO to Pinpoint Test H
P2096 - Post Catalyst Fuel Trim System Too Lean Bank 1
Description: The PCM monitors the correction value from the heated oxygen sensor bank 1, sensor 2 (HO2S12) as part of the
fore-aft oxygen sensor control routine. This DTC sets when the correction value is greater than a calibrated limit.
Possible
Causes: Corrosion
Incorrect connections
Exhaust leaks
Contaminated universal HO2S11
Diagnostic
Aids:
Inspect the connectors for signs of damage, water intrusion or corrosion.
Application Key On Engine Off Key On Engine Running Continuous Memory
All GO to Pinpoint Test DZ.

Ok,
In Regards To The Mods. I Personally Had Issue With Leaning on My Gt-500 Due To My C&L Intake Having a Poorly Machined Surface Where The Maf Seats in. I Have To Put a Bead of Silicone Around Boss For a Good Seal. Also of Note on Mine Where The T/B Meets The Air Intake It's Pretty Primitive Compared To Oem and Has To Be Positioned Just Right To Get a Good Seal. {Basically a Piece of Silicone Hose & a Couple of Hose Clamps} On Mine Anyway. It Would Not Hurt To Remove & Clean Those Areas on Yours if Suspect. While At it Some MAF Cleaner on Actual MAF Might Be a Good Idea.
Since Exhaust X-Pipe Has Been Modified, Might Want to Check Wire Routing To Make Sure None of the 02 Sensor Wiring Has Got Burnt or Chaffed.
Just a Couple Of things I Have Had Personal Issues With. Other Than That Going Through Above Lists Would Be a Good Start To Nailing Down Issue.

^^^^ +1 if the aftermarket air intake requires a calibration tune reflash or if it's designed to operate on the stock calibration tune... Otherwise, your vehicle will not run properly on the stock tune which may result in the air/fuel mixture causing a lean condition... I don't know if the error codes you provided are directly related or not, but we still need to know which type of aftermarket intake you have and whether or not it requires installing a modified tune calibration...
The car ran great before, I’ve had it in the garage for the past 3 months, I started it and let it run every week, the only thing I really did was clean the air intake, could that be the problem if it hasn’t been oiled right? Or to much.

yep, try cleaning the MAF sensor .... be sure to use real MAF cleaner spray, you don't want anything that will leave residue ... if the filter was over-oiled, hopefully the excess oil is gone by now, so it won't re-contaminate the MAF sensor (if this was the problem) and hopefully you don't need to re-clean and re-oil the filter
