Broken 6060 might not be covered?

I recently had some issues with the TR6060 in my 2011 GT500 (9300 miles). It started shifting funny on me and then I lost all my gears. You can take the shifter go in circles like you are stiring soup.
I got a call from my local dealer where the car was towed to and they told me they have to pull the transmission and take it apart to find the problem. I said thats fine and then they told me depending on what they find to be the problem warranty will not cover it because the car has an aftermarket shifter (I beleive it is a Steeda. It was on the car when I bought it).
Do they have the right to deny my warranty because of the shifter?

They would have to prove that the shifter caused the failure before denying it a warranty repair.

But if you can move the shifter around so freely, perhaps the shifter itself became dislodged, in which place your repair would not be covered under warranty because the shifter is not a factory piece.

I checked to see and the shifter rod is still connected to the transmission and the advisor did say they have to open up the trans to figure it out so Im guessing it's internal

I would definitely reach out to steeda about this. They can help you fight it if they try to deny the warranty.

Technically they have to prove it but not before you spend a lot of money on a lawyer
