standing water on rear floor boards
I've read the causes of water on the front but what about the back? After pounding rains and I was out of town for a week I came home to two inches of water and a terrible stink. What's up?

Did your passenger window not roll up the final 1/4" when closing the door?
Go to the car wash and use the pressure hose to spray around any areas with seals from different angles including the glass and have someone inside to look for leaks.

Get on cleaning that carpet ASAP. You don't want mold and mildew to start growing under the carpet. If you can, get all the water out possible (shop vac or extractor) and leave the doors open outside to let it air dry.

When my front got wet(cowl drain clogged) found theres plastic insert under the padding- floor will NEVER dry without lifting that...had my carpet pulled up far as i could without pulling seats/ doors open/ big industrial dehumidifier than can pull 20 gallons a day, blowing in the car...took 3 days before padding felt dry, gave it 2 more days before buttoning it back up, no mildew thankfully.
I really dont think the odds are good of drying that out without lifting the carpet- id let mine air out for a day with the dehumidifier blowing in beore i lifted the pading/ plastic ( plastic is on drivers side only?) to find water still puddled underneath...after sopping that up/ propping everything up with gaps for airflow between the layers, it dried up in hours except for the padding- that stuff holds water better than a sponge.
