I never did hear what the story was on why the Mustang logos were removed from the movie car. Was there bad blood between the studio and FoMoCo? That must have made it tough for Ford to go back to Warner Brothers years later and get permission to put the Bullitt badging on the Mustang.
It's not bad blood, it's called licencing. Ford wants money for their brand. It's common practice for products to be used with their brand logo's removed.

Actually, it has more to do with product placement and endorsement. Most movies and TV shows are happy for the free publicity and advertising they get (in fact, they often bid to pay ridiculous sums of money to have their products show up on screen - it's called "product placement"). But some movie/TV productions don't want to come off as if they are endorsing product...and so remove the labels.
There are several stories that were thrown around on this subject. One was that Steve in his campaign to make the most realistic movie as possible didn't think a LT could afford a brand new car so he toned the car down by removing the empbems and painting the rocker panels and other bright parts. Removing the stock grill on both cars and replacing them with a plain mesh grill.
Another reason is that one car had the GT package and the other did not. If you look close at the rear valance one car has the reverse lights and one does not. The latter is a more realistic reason. But removing all the badging does make the car look older.
