Corvettes can be picked up from the Bowling Green, KY museum across the street from the plant for a small premium. I would like to fly out to Carroll Shelby's shop and pick up the car myself and would pay a premium to do so.

Pick up - Maybe?
When I toured the Dearborn Mustang plant in 1988 and saw my 1989 LX 5.0 sport model being built... I walked along side the car and watch the interior being installed ( I also checked the vin#)... At the end of the tour my Ford guide showed me a area where VIP Mustangs were being prepped... At which point my guide asked me if I wanted my car prepped for free and could be pick up in the morning if I had my check for $15,500 with me... I didn't know that was possible and said sorry thank you - no...

You people do realize that in at least 48 of the 50 United States, there are franchise laws that prohibit automobile manufacturers from directly selling vehicles to consumers? And some states are taking that a step further and saying that auto manufacturers can't also directly own any of their dealerships. Most of these laws were enacted back in the 1950's and '60's to protect the dealership owners. I don't know how it would affect the Shelby/Ford process, but I would assume you are still purchasing a Ford manufactured product, so you would be prohibited from purchasing it directly from Ford or Shelby, and would be required to purchase it from a Ford franchised dealer.
Not sure about the franchise laws. But as stated earlier, when buying a Vette, one option is to pick it up at the museum which is only a mile from the plant in Bowling Green. Maybe the museum is the dealer in this case??
It's possible that Kentucky is one of the two or so states that doesn't have strict franchise laws. I'm not sure which ones don't, and there's only a couple. Ironically, Michigan has one of the toughest laws in the country to keep consumers from getting their vehicles directly from the factory!
If I am not mistaken, the Corvette Museum is a delivery agent for a specific Chevrolet dealer in the area who is actually involved in the transaction.
