I received a call from Ford yesterday in regards to my situation. So far they've been prompt, courteous and helpful.

The vehicle will be going into the shop this Friday to have the USB looked at (and likely parts ordered). They will also being looking at some possible fixes for the knocking noise and thudding I have been experiencing.

Michelle was very helpful for me and although Ford's official stance is still that this is a characteristic of engine, they are going to try a couple things in relation to a purge valve as well as the accessory belt system to eliminate or reduce the noise.

It also sounds like there may be a transmission harshness fix coming. Although I haven't not been one of the unfortunate owners that have had clutches, transmissions replaced with extreme symptoms, to say that my transmission is smooth as silk would be lying. That however hasn't been a concern of mine considering I haven't ever had issues with getting the car into gear. An occasional rough shifter when cold.

I'm feeling better about my car today. I'm confident Ford will get my squared away and I can get back to enjoying a great ride!

I am glad things are better today though i feel for you as i have had a few discussions with my car about what music to play and am not overly impressed with the whole sync system
Hope your problems are sorted out quick and the motor noise is tamed ..
Thanks for the post it is helpful to know this sort of thing going forward..

i've been in many bad fords..my parents have owned a bunch that fell apart quickly.
a 87 taurus (which luckily didn't become my first car) paint peeled the engine had no pickup when it got old..felt like i was driving a tank.
96 contour - power windows problem.
and a 98 escort.(tape deck broke after 2 uses)
..but it appears the mustang is a quality car you can get many years out of.
before that they had a fairmont and a mustang. i don't why they kept going back to ford...
