Looks like cooling is factored into the stage 2 kit.
From Roush's website for the Stage 2 kit:
"Large fabricated aluminum intercooler, full-face low-temperature radiator, and high-capacity degas bottle"

Also, an FRPP 4 pot Brembo kit can be had for well under $1500
IMO, Ford really sucks in the stock suspension department. I've never had a Mustang yet that I didn't have to spend hundreds for suspension upgrades just to make it handle the way it should have from the factory.

Cool times when you can go to a dealership and actually afford to buy a car of that hp level though.......used to be only exotic's pushing anywhere near that power not that long ago.
13-14 GT500's were pretty steep on price for the 662 hp they were pushing......granted their option levels were more significant with braking, etc.

For $40K, you get a great starting point. Even if you went and dumped $10K in suspension/brake mods, you'd have one hell of a bargain.

The stage one kit also has a "Large intercooler, redesigned large low temperature radiator, and degas bottle provide substantial cooling technology" according to the Roush website. You're right... it would be a joke to install something like that without an intercooler.
