windows wont close all the way after head unit install

Well everything is perfect except the windows Dont close all the way. Meaning when you close the door, they go up that last little notch. They're not doing that. But once I'm inside I can roll them up all the way, an than open the door an they roll down the little notch. But when I shut the door behind me, they don't move back up that last notch. Any ideas??
