With the proper harness adaptors and mounting kit, it is pretty much plug and play.

Go to www.crutchfield.com. They have a feature wich tells you which aftermarket stereos will fit an 05/06 Mustang.

The only thing integreted with the other electronics that you'll lose is the speed control volume. With the right harness from Crutchfield, you'll keep everything else, including the subs in the Shaker 500 or 1000 if you have that from the factory.
