If you're gonna go with the mufflers check out the For Sale section in this forum. There are some pretty awesome deals out there for slightly used mufflers, and most of the mufflers are stainless steel so its not like you have to worry about rust.

I just ordered a Bullitt STB from KC.
He has the best prices and his service is great, but the STB on a S197 is just for looks.

SCT with tunes (Tillman possibly)
Great service and reputation. You will NEED a tune with a CAI kit, even if it is a K&N. It's up to you if you want to run 87 octane or 93 octane.

Borla Stingers or Ford Stingers, from what I can tell the biggest difference is the .5 inch smaller tips on the Ford version.
They are the same muffler. Warning: If you love low-frequency drone, then the Stinger is for you. For me, I am extremely drone sensitive and shut off the bass on all of my audio equipment. It gives me a severe headache and hurts my ears. Drone is known to cause permanent hearing damage and it generally occurs at 1500-2000 RPM .

MGW Shifter
The best short-throw from what I read on TMS, but the stock shifter works great for me.

Slotted Cross-Drilled Rotors (I'd have to find a shop for this one to install)
The weakest link in the stock brakes are the pads, not the rotors.

I'm going to keep my car stock until the warranty is up. I haven't seen any mods that I like or want. Most of them are aftermarket hack jobs and the few OEM-quality mods still require quixotic modifications to make them fit/work properly (like the lower grille inserts that have the OEM honeycomb pattern but require a nylon zip tie or adhesive to make them stay in place - definitely not something the OEM would do).
