Slight pop in exhaust

I am getting a slight pop in the exhaust usually while drive. Say around 1600-2200 RPM. Also, when I changed plugs a while back I noticed 2 and 6 weren't burning like the rest of them. They were very clean considering.

None of this happened with the charge motion plates installed. I have hot rod cams so I wanted to give delete plates a shot. As soon as I put delete plates in, I started noticing this slight pop. Doesn't affect power, doesn't seem to miss, and doesn't through any codes. I haven't talked to someone with delete plates to see if they get the same thing.

I have new plugs, injectors and coil packs. Have changed the intake manifold out as well. Picked one up off of ebay cheap. Been through various CAI. The only thing I haven't changed is throttle body but that may not be far out.

I have put the plates back in but just doesn't respond as well without them.
