Ok, I'm writing this from memory, so it might be a little off. First, disconnect the plug from the MAF and the vacuum hose from in fromt of the throttle body. Then, remove the stock airbox and tube. Keep the bolt that holds the box itself to the inner fender. Use it to bolt the heat shield in place. There should also be a zip tie to use where the front of the heat shield meets the radiator cover, I think the instructions say to wrap this around one of the brake lines coming out of the silver block that's there.
Next, remove the valve cover bolt on the drivers side, at the very front of the engine. There should be a new bolt in the kit, and you bolt the bracket in the kit on with that. I would first put that bracket onto the bottom of the new MAF housing, because it's really hard to put the two bolts on later on. Leave them loose so you can move things around. Then put the main tube on, connecting the vacuum hose to it, and leaving it loose on both ends so you can make adjustments. You also have to unscrew the MAF from the old intake and put it in the slot on the new one, making sure it goes in the correct way (I think it only goes in one way, actually). Connect the plug to it too. Then put the air cleaner on, and make sure everything lines up nice, and the end of the air cleaner isn't rubbing against the inner fender, and tighten everything up.
I think that's all there is to do in the engine compartment, but it's been more than a year since I did it, so I might have gotten things in an order that doesn't work best, or forgotten something completely. After it's all in though, it's time to re-flash the computer with the C&L tune. I only know the Predator, but I wouldn't be surprised if the SCT wasn't the same way. Plug it into the OBD II port, and follow the onscreen instructions.
Hopefully someone else has done this all more recently and can correct anything I've missed.
Good luck!

If you have the C&L "Trueflow" aluminum intake - I may have your solution!
I scanned in the instruction sheet from C&L that I got with mine for you and am attaching it to this post as an Adobe Acrobat PDF file.
Hope this helps!
