On the cup holder, I don't eat in it so I normally wouldn't have a drink cup in it anyway, but I do keep a 16 oz water bottle in the deeper rear slot and don't have any problems with it.

Yes I hate the cup holder placement too. Just the same in my S2000. Very annoying.
I wonder if there are any compact flip down cup holders that could be mounted to the passenger side of the trans tunnel that wouldn't look like crap.

Silly observation of mine, but...
Shutting the door. Not that I want a door frame, but it's awkward to close the Mustang's door when you're used to having a frame around the window. Secondly, it doesn't sound closed, when it is. My wife's car has a nice deep sound when the door closes and it's obvious that it is closed. No need to look and double check.
