Swapping an engine from a 2012 v6 manual into a 2011 v6 Auto. should I expect?

Swapping an engine from a 2012 v6 manual into a 2011 v6 Auto. should I expect?

I’m preparing to replace the engine in this 2011 mustang. It’s the 3.7 v6 with an automatic transmission. I picked it up for $1000 with a blown motor. I have a totaled 2012 mustang v6 with the same 3.7 v6 with only 79k miles sitting in my garage. So basically have a complete parts car. What hurdles/obstacles do I face if any at all when performing this swap? I’ve replaced engines before, and I’m thinking this will be an easy in/out swap. My only concern is that my 2012 is a manual and the 2011 is an automatic. Anyone have any insight on this? Thanks in advance.

Long story short, my V6 is shot and I was looking at just swapping it out for another used V6. The thing is I'm 17 currently and I am planning on having the car until I am done with college, so ~5 years. I am planning on making the 1800 mile round trip to Mustang Week this summer, if that matters.
