Radio goes out and trans skipping? 2006 mustang GT

This last summer I had a few problems with my Radio going out on me when I shifted into reverse, drive, 1,2,3. But, It would come on in park or neutral. I took it to a body guy to have him seal every open hole in the car because I had noticed a leak in the passenger side of the car. The guy charged me $90.00, I still had water leaking into my passenger side of the car. I did a lot of Google searches and found that it was most likely the drain from the A/C unit. I just took it to ford to check another issue(coming up here soon...transmission) and had the guy spray air in the drain like I had found on Google. I am not sure if that will help the problem or not. I assume it will from what I have read...once everything dries out....
As of today, I got in my car and to my amazement...the radio was working.
It's very sporadic to say the least.
The other day I got in my and was driving down the road and had the transmission acting up. I would press the gas and it would shift from one gear into...how do I say...like neutral...I would have to take my foot off of the gas and it would go into the next gear. it would do this in 2-3-4-5 and even when I am driving it will want to down shift or I can also feel it lagging or slowly catching.
I have been doing some research on this issue and I also took it to Ford garage to have them check the transmission fluid levels. They assured me that it was not the fluid and said it would cost $160.00 to do a diagnostic check. So I took it the Autozone and had them check the codes. It came up with a "transmission control solenoid" A few place said..."just because it says 'transmission control solenoid' doesn't' mean that's what it is.
I called around o a few places to see what others thought and no one would give me a firm answer without doing a diagnostic, which I can understand. I just don't want to spend thousands of dollars trying to chase the REAL issue.
Now, Lets reverse for a moment....
Today I got in my car and drove it down the street and for the first time in a few days my Radio was working and I didn't have any issues with the transmission. I drove around to a few places to do a few errands and when I got back in the car and turned it on...the radio did not work and when I took of...the transmission started missing again. Are these separate issues or are could it just be an electrical issue?
Does this make any sense? I am just lost when it comes to these type of things. Any one have any ideas for me. It would really be appreciated

Just a guess....Remove the cowl plastic where the wipers are with the hood up and clean out behind the battery. Your cowl drains are plugged and water is leaking in to the fuse panel in the passenger side kick panel. May need to be replaced. Search for cowl drain or or wet carpet thing like that... If you had the leak on the passenger side the SJB may have gotten wet, if so the computer will do all kinds of strange things. If you've fixed the leak and it doesn't get wet again, you maybe OK.
Well, That still leaves me with the question about my transmission skipping or how I have to take my foot off of he gas before it will go into another gear.
Right now I need to get this transmission issue figured out. I really don't want to end up paying 2500.00 to get it fixed.
Could it be anything to do with the fuse box on the passenger side?

The radio still goes in and out. I am not quite sure how to figure that out either. I just feel like I am going to have a huge bill of I were to take it in without knowing more about it. They might bait and switch me.
The fuse box is the SJB I mentioned ... I have a manual, but I would assume that the computer controls the shifting on an auto. Also the gas pedal is a fly by wire, which is also controlled by the computer, so if it got wet it may be the source of all the problems.
