Jackhammer sound from the shifter tunnel
Over the last few days, I have noticed a metal on metal sound that appears to be coming from the shifter'transmission area. I first noticed it when I kept it in 4th rather than going to 5th. (Manual tranny) It sounds like a jackhammer working. It is not very loud, but annoying. I decided to make a appointment for monday and have them look at it. The only mod that is on the car at the moment is a pair of Flowmasters AT's, as I am waiting for my CAI to come back. I have heard of the issue with the Flowmasters where the weld breaks off and causes a noise, but where would you hear this at. The only time I hear the noise is at speed. I had someone gradually go up the RPM's with me standing behind the tailpipes and it sounded fine?
Dude I just got back from driving and am so sick of this noise I sat down to post this exact same question!
It is exactly as you describe. Sounds like a rattle from the shifter area or the transmission or the clutch? I have no idea what this is.
I first noticed this when the temperature starting getting below 30 degrees. This last month in Denver it has consistently been 40 or below. I did not hear this noise during the summer months.
My car sat this entire week in the garage. It was very cold. I had to run to the store for something and since it was clear I decide to take the GT. Man! The jackhammer sound was really bad! As the car warms up the noise is much less noticable. But until you've been driving it for awhile like 15 to 20 minutes it is really bad. It is most pronounced under hard acceleration, it seems to start just at around 2500 rpm's on up.
I too have the Flowmaster AT's. SInce you have the AT's I'm wondering if it has something to do with them. I have no idea why we would hear this noise from the transmission area if it is the AT's contributing. Perhaps the mufflers are causing this to resonante all the way up through the exhaust towards the front of the car. Maybe it is as simple as the exhaust hangers that mount to the transmission cross member. I believe it is exhaust related because the sounds dies down as the car seems to get warm.
You said your taking your car in. Definitely repost what the dealer does or does not find.

I don't know if this will be of any help, but my 1984 GT made a noise that sounded like someone was pounding on the bottom of the car with lightly with a rubber hammer when it was really cold outside. It didn't do it very long after it was started, but since it was coming from the area the single was located, I just figured it was the problem.
Guys, I have this too. Much worse with colder weather. Sounds similar to this previous thread...

I haven't taken her in because not driving for the winter.
