GT vs V6 brakes? there a difference?

I had a pretty well sorted SHO with Wilwoods that saw a lot of track time over the years and I have to say that the Mustang's brakes are a lot better than one might think. I just flogged mine pretty hard at Gingerman Raceway (a 1.8 mile road cource) a couple weeks ago. Gingerman's very hard on brakes, but with SS lines, good fluid, and Hawk Blue pads all around the Mustang's brakes held up very well. Towards the end of the day (about 2 hours of total track time) the front fluid did get a little cooked, but I think some brake cooling ducts will help extend the fluid life for a longer day.

Yes, the pads are the weak link, then the tires. It's really the tires that stop the car. The brakes stop the tires. Larger rotors don't allow you to to stop any faster. The bigger brake kits generally don't offer any more pad swept area than the tock setup. The benefit of larger rotors is that they don't get as hot, and also have a greater ability to shed heat. Think of them as a larger heat sink.
But for most weekend track work, where you're only out there 15-20 minutes at a time, I think the stock rotors and calipers are fine. Get some agressive pads that can take the heat, some good fluid, and take off the splash shields. Works pretty well. Granted, they're not cool looking.
