GT 4.6L Differences 05-06 Vs. 07-09

I have been trying to find research on this topic and only found a couple but none of which lean towards a engine rebuild or swap, as some know I have a 4.6L for the car ready to be rebuilt, I noticed that there are changes between 05-06 and 07-09 in Cooling hoses, ac compressor, etc. I know the 07-09 had got tpms etc. not looking for differences between chassis wise just drivetrain wise, I also looked at thermostats and seemed they were different? I have a 4.6L and as I know, they are the same exact block, heads, etc. so since I have a choice should I go with a 07-09 engine accessories setup such as ac compressor, radiator hoses (why does the 07-09 hose kits have less hosing then 05-06?), intake manifold from the 09’ (or should I get the steeda delete plates for 05-08?), what other changes were there, and did anything change with the ecu with the updates Ford did because I heard that they updated something that was a common problem with the 05-06 (not spark plugs)

Heads are different. Spark plugs are not seated as deep on the newer years. Apparently easier to get at.
