I'm new to the forum and know very little about Mustangs, but is there by chance a transmission fluid cooler installed? I had problems on a much newer vehicle (Nissan truck) with seal failure allowing coolant to mix with the transmission fuid and vice versa (ended up getting a new tranny). Open up the radiator or drop the transmisison pan and it looks like a strawberry milkshake. Not likely I know, but I figured anything is possible...

possibly a bad seal on the input shaft of the transmission, where splashing water could maybe possibly get in it that way? No, that's silly, it'd leak out transmission fluid there if that were the case...

Other than that... and the filler tube... and possibly the speedo gear orifice... not real sure how in the world you'd get water in it without also seeing leaks...?

My thought on this would be an internal leak in your radiator. Transmission cooler lines run into the bottom of your radiator and the radiator acts like a cooler for your transmission fluid as well. There's a chance that there is an internal leak allowing the antifreeze / trans fluid to mix. Check your radiator water for evidence of trans fluid.
Hope that helps.
