What exactly do the different tunes do? Do they reprogram the computer?
What are some of the better ones out there for the Boss? Do they affect the warranty? Is it better to skip the tunes and get the track key?

A tune by definition is reprogramming the computer (ECU).
The TracKey tune is a pretty safe and somewhat warrantied program that gives you a few extra bells and whistles but no real power gain.
Go third-party if you want more power. But you're in sketchy territory with your warranty and gains might be relatively small.

Small? I don't think gains of 25-30hp on a safe* tune is small for what it costs.
If you're worried about a warranty I wouldn't get a tune, since I read that the ECU can tell even after it has been flashed back to stock that a tune used to be there. I think Diablo came out with a tuner that is said to bypass the section that remembers if the ECU has been flashed, but I wouldn't risk it.
