If I am going to add a Rousch supercharger, can the BBK cold air intake still be used AFTER I get the supercharger and Tune? I don't want to buy the cold air then have to get something different after the supercharger

As I know Roush supercharger kit comes with a bigger throttle body and new air intake in one set, so I guess you wouldn't need to buy an air intake separately. Beside that, BBK intake is designed to be mounted to the stock throttle body only.

So Car Id - the answer is that if I buy the BBK no it would be a waste when I get the supercharger

Supercharger requires more air and needs a performance air intake or filter.

There is no straight answer to this question as it depends on a supercharger.

A supercharger kit from Roush already comes with a new intake and performance filter - so BBK intake is not necessary.

Some MagnaChargers superchargers use factory throttle body and factory intake, which means that you can install an aftermarket air intake like BBK to improve the air flow.

If it's a DIY project, I would suggest you to choose the supercharger first and check it's tech specifications. If you are going to install it at a shop - please consult with your mechanic.

Let me know what year is your mustang and what engine do you have I'll check if we have some superchargers for it.
