Unknown electrical issue

So a while ago I was having an issue where my 07 mustang would just sometimes not start without being jumped. My battery was fairly new, so my best guess was the alternator. I replaced it, but same issue so I replaced the battery too. Car ran fine for a few days, but eventually I started getting the "check charging system" warning whenever the car was idling, and then all the time until one day it just shut down while I was driving.

My best guess right now is maybe I just need to change the wiring connecting this system, since the alternator and battery are brand new. I was wondering if anyone else has an idea what might be the issue?

I don't know if this might be relevant or not, but I'm also gonna mention that due to an issue with my convertible top, the inside of my car got pretty wet during a rain storm. Saw someone ask about this while I was looking around online but they didn't elaborate.

Take it in. Charging system fix is just not simple any more. From your post it is clear the charging system has issues. What that could be likely won't come to light on a post as a tech and the car needs to be hands on.

The inside of your car getting wet, is indeed very relevant to the electrical system.. If the smart junction box located on the passenger side kick panel happens to get wet? you will need to get it replaced..
Therefore, I strongly suggest you contact your nearest Ford dealership and request to speak to the service manager.. Bring up about the inside of the car getting wet from a rain storm caused by issues from the convertible top, and then ask if replacing the smart junction box is recommended?

That being said, I'm 99.9% certain they will indeed recommend replacing the smart junction box.. Meanwhile, hope the info provided is helpful, and welcome aboard.

FYI newbie: It just did come to light on a tech post.. Perhaps your not very knowledgeable when it comes to the electrical systems of the S197 Mustangs, however, the majority of those on these forums have both the knowledge and experience as S197 owners to back it up.. Therefore, you don't speak for the entire community on these forums.. That being said, if you don't have enough knowledge nor experience when it comes to a particular thread topic? then just be upfront about it, as folks on these forums who are in need of feedback support, not only rely on being provided with accurate and reliable info, but also deserve to settle for nothing less as well!

Thank you so much for being helpful! Seems like a pretty easy (and cheap) fix so I'll hoping that is the issue

Correction! The smart junction box is located on the driver's side kick panel, next to the hood release.. The secondary fuse box is the one located on the passenger side kick panel..
Therefore, you'll want to check both for any potential electrical damages.. Meanwhile, hope this clarifies any previous misinterpretation on my part and always glad to provide support

I also forgot to mention, if you have a hand-held programmer like the SCT X4, you can also use it to scan for ECM trouble codes by plugging it into your vehicle's OBDII port.. If you don't have one, you can always go to places like Auto Zone or Advanced Auto and have them connect one of their hand-held scanners to your car's OBDII port as well..
