I have done a fair bit of reading through TMS and S197forum and there seem to be a number of people who have done similar swaps but I can not seem to make much sense of their solutions compared to my scenario. With that said, I have changed from stalking to interacting in hopes someone can point me in the right direction.
Here is what I have: Donor Car:
2006 4.0 T5 manual trans
Project/Receiving Car:
2007 4.0 Automatic trans
Current progress and plan:
Entire powertrain, has been removed from the donor vehicle, including the engine/transmission harness, PCM, clutch and brake pedal assembly, and the respective clutch harness that plugs in above the drivers knee. Plan is to put all of these components into the 2007 car, but there are a few things that I am not clear on. See below,
Research and Questions:
My current understanding is that there were some changes made to the wiring between 2006 and 2007. I plan to use the 2006 PCM, engine/trans harness, engine, transmission, instrument panel (because of PATS if I have read that correctly), and ignition cylinder. This is all fine and dandy, but on the 2006 PCM there are 3 connection ports, 2 of which go to the engine/trans harness. Is the middle/additional connector on the 2006 PCM pinned the same as the one on the 2007 PCM? AKA would the PCM be plug and play as long as I use the 2006 engine/trans harness? As mentioned above, I have the 2006 clutch and brake pedal assembly with the tiny wiring harness that goes to the connector above the drivers knee. There are 7 wires in this connector that, in total, branch out to the clutch position switch, neutral safety switch, and aux relay #1. Is it possible to use this harness (minus the aux relay as it is not used on the 2007 car... i believe) and wire it directly to the three wires pinned out of the 2007 harness connector? I unfortunately do not know the formal name of the harness that I am referring to, but I believe it is connected to the SJB (Potentially the instrument panel harness?). I have read through the basic wiring diagrams that I can find online for each model year but understanding the pinouts for each connector is not intuitive like some of the in depth pinout images I've come across in my forum searches. With that said, can anyone help me find a detailed answer on what exactly changed in the wiring on this interior harness between 2006 and 2007? And lastly, If it is too much work to try and splice the 06 clutch harness into the 07 interior harness, how much of a hassle would it be to replace the 2007 interior harness with the 2006 one? Would I have to completely gut the wires from every nook and cranny of each vehicle and do a full wiring swap?
I appreciate anyone's time who is able to contribute to me finding some information. If specific pictures are needed, I can provide them, but hopefully I have been specific and clear enough with my wording.
Lastly, to anyone who is curious as to why I am going through the hassle of even doing all this.. I am 25 and have had this (2007) mustang since I was 15. I have always dreamt of turning it into a drift car, and some things lined up for me recently to actually make this happen. I am attempting to do this as cheaply as possible which is why I got a donor vehicle. I am not opposed to the idea of just getting a 2007 clutch harness and respective sensors but inventory for this harness seems to be minimal to zero. my local scrapyards do not have any either, as I have already looked. I also didnt want to invest in this harness if I already had to do splicing on the PCM side of things (this references the first bold question)
Anyhoo Poke Around This as I Think it Will Answer Some Of Your Questions. If You Have a Complete Car With All The Wiring The More Donor Parts You Use The Better. Changing Pin Outs Is No Fun and Every Connection Ends Up Needing To Be Checked For Configuration. Basically 05/06 Play Pretty Well. 07 is More Like 08/09 But Still a Few Differences.
Really in The Long Run it Is Best To Treat it Like a Body Swap. Question is Donor Car Wrecked Bad?? Would It Be Easier To Repair Donor Car??

Regarding the VIN,
The 2006 is: 1ZVFT80NX65169124
The 2007 is: 1ZVFT80N675366759 (was originally missing the V, has been updated)
2006 harness. Connector I am referring to is above my thumb. I am aware and am the culprit of the cut wires to the right of the image 2007 harness. Connector I am referring to is below my thumb. This is in the same location as the 06, just from under the dash since the interior is still in the 07

It’s less about the condition of the donor car and more about lack of space for 3 cars/my Inability to part with the car I learned how to drive on. I COULD make the donor car work but at the end of the day I have no desire to. Plus that would be too easy. We all love a challenge clearly.. (famous last words)
Well The 06 Vin Did Not Give Me a Full Listing Of Harnesses For Whatever Reason and The 07 Vin I Think is Missing a Digit. Uh If You Have Not Looked At That Other Thread it Has The Connecter Locations at The Dash With a C-??? Number For Connector. Might Look At All The PDF'S In That Thread And See If Any Are Helpful.

With The Project At Hand It Might Be a Real Good Idea To Get a 06&07 FACTORY FORD Wiring Book or CD. Money Well Spent! You Can Always Sell Them Back on Ebay When You Are Done With Them!
Just a little bit of an update. I am still looking into the differences in wiring harnesses between the two model years. I have a rough excel sheet with the pinout swaps for each PCM. and just that alone is looking like it would be a rather large job, not to mention the rest of the modules/connectors. With that said, I am curious about something. I plan to eventually put the 2007 v6 motor back into the vehicle mated up to the T5. I'm starting to think that it would be easier to swap connectors on the 2007 harness to plug into the 06 motor, while also converting it to a manual wiring harness for the T5. This is just a thought at the moment.
@05stangkc I have two requests if you don't mind. Below I have attached some documents I found on another page that you helped on. Could you possibly pull the matching engine sensor diagrams for the 2006? Additionally, the 2007 transmission sensor document shows an automatic transmission which is great because that is how the vehicle is currently wired. Could I ask if there are similar documents for a manual transmission? and if so, would it be possible to get them for both the 2006 and 2007?
Laslty, I have reached out to the PATS delete guy on Ebay regarding what I am attempting to do and I am currently awaiting a response and price!
EDIT: I forgot to scroll up before posting this. I just saw the wiring diagram for 2007 T5. Could I just get the 2006 T5 diagram from you?

@05stangkc That is exactly what I needed! That makes me feel a little bit better about the Auto to Manual harness conversion.
I have compiled a list of all connectors on the engine and manual trans harness for the 2007 and 2006 v6. They are, in fact, identical based on the pdfs above. I know that the pinout on some has changed, so with that said, would it be too much to ask if I could get the pinout diagrams for the connectors listed below for both 2006 and 2007? I understand this could be a lot of work for you, and everything youve done so far has been more than I would expect from anyone who doesnt have a stake in this project. I also would completely understand If you would prefer me to just get the electrical books and find it myself. No problem either way, just figured I would give it a shot and ask.

I am making leaps and strides in my understanding of this project. It's starting to feel less daunting but I am not out of the woods yet! Will update once everything is figured out or if I get stuck.

Take Your Time With The Connectors as They Can Be Fragile & A Bad Connection Will Get You Chasing Gremlins. WATCH THOSE LINCOLN WIRING VIDS When You are Winding Down & See What I Mean. The Guys Diagnostics are very Interesting and Maybe Needed Before Your Journey is Done!
